Modelling the regulation of gene expression

In prokaryotes, gene expression is tightly controlled through regulatory proteins called  activators  and  repressors.   These proteins bind to the operator part of other genes, and thereby alter their accessibility to the transcription-tranlation machi- nary of the cell:  If a repressor  (labelled  V in the figure to the right) binds to the DNA of a gene, it prevents expression of the encoded protein U .  Typically, activator and repressor proteins are made up of several identical subunits that need to associate in order for the regulator to bind to DNA. Regu-

or other small molecules, which in the case of repressors are called inducers  (labelled Ⅹ). If an inducer binds to a repressor, it prevents it from performing its gene regulating action.

1.  Derive the mass action kinetic differential equation for a and eliminate its depen- dence on aR  by observing that the total concentration atot = a + aR  is conserved.

2.  Determine its steady state (equilibrium) concentration a* .

3. Assuming that gene regulation through binding and unbinding of the repressor oc- curs much faster than gene expression, develop an equation for the total expression rate of protein U that does not explicitly depend on a or a* .

A genetic toggle switch (15 marks)

So far, we have regarded the repressor concentration as a fixed parameter of the system. Complex regulatory networks can be built by regulating expression of the regulator itself. In a seminal paper, Gardner et al. (2000) constructed a small regulatory network from two repressor proteins that mutually repress their expression: the genetic toggle switch.

Inducing the toggle switch (20 marks)

Let us study the response of the system under the action of inducers. We could derive a similar mass action kinetics based model for the impact of inducers on the free repressor concentration, as we did for the impact of repressors on accessible gene concentration. This would show that introducing Ⅹ has the same overall effect on gene expression as reducing the value of 仄 .

11.  Demonstrate how inducers can generate qualitative differences in the system be- haviour by plotting phase space diagrams for selected values of the binding con- stants 仄 for U and V .

12. Numerically integrate the system dynamics under the following scenario: The tog- gle switch is exposed to an environment with a high concentration of the inducer that binds U . Afterwards, the inducer is removed from the environment (through washing or metabolic conversion). Next, the inducer that binds V is added to the environment.  Finally, the second inducer is removed.  Assume that each phase lasts long enough for the system to respond to any change in the environment. Produce a trajectory plot of the toggle response.
